You do realize that you're losing a lot of quality by doing it this way, right? Because I'm sure VirtualDub is recompressing the file (I don't know of anything that does lossless MPEG-4 editing). Why don't you export to a lossless format like DV/DVCPro60, then do your editing?

Have you tried exporting to PCM and letting VDub do the MP3 compression?
I’m loaded all the correct codecs for mp3 including the lame codec. The video will play just fine in wmp an on the htpc. To be able to edit the video with sound in virtualdub I have to run the stream through an mplayer an reencode the audio stream. Not really a show stopper but an extra annoying step.
Could you give us a little more to go on? Perhaps the AVI header data for the audio streams on the pre and post-MPlayer edited documents?
