On the first visit to the project, Pootle will do all the quality checks on the project and will also do the indexing if PyLucene is installed. If this is interrupted prematurely (killed while still busy), this might explain your situation, although this is just a guess. I have seen our toolkit being a bit more strict for example with encoding errors in comments.
