I need a little more to go on than a one-word question :)

'how' what?
POP?
IMAP?

Your sig shows you mastered Chatter basics. Guessing -- if you ask how to
delete a Chatter message from IMAP server, hilight or open the message & press
D. This will mark the message 'deleted' on the IMAP server the next time
Chatter syncs. Fastmail.fm shows deleted msgs as strikethru, they can then be
undeleted or permantly deleted.

To permanently delete from server using Chatter, use menu-O to expunge messages
in a folder that were marked for deletion.

Note, mailbox-edit > Other optionally lets you select a server folder to store
deleted messages. I move mine to 'Trash'.

Then there's the very useful (J)unk command .... but that's another topic.

Certainly, Chatter can delete messages from server when deleted from
 the Treo.

Chatter and Snapper both support POP and IMAP, and will synchronize
email (including deletions on server +/or client), depending on client
settings. I use Chatter to consolidate Earthlink POP, Yahoo POP and
Fastmail IMAP accounts seamlessly in one set of SD card folders.

I gave up on Snapper despite my lifetime support license because of
its chronic DB corruption issues and snail-paced maintenance releases.
It's true Chatter no longer is under development, but it's a finished
product at this point, feature-rich & virtually bug-free in my experience.
