Hmm, pop actually downloads your messages to a local store and lets you do what you want with them but whatever you do doesn't effect the server, thus you can delete them on your phone and they will still be on the serve. Unless I'm misreading your meesage, isn't that what you want?
And yes, I'd love to get some better gmail functionality both in the way of taggin and archiving.
