Hmm.. I have not seen this problem myself. Which version of Thunderbird are you using? Have you tried it with version 0.3? How about straight mozilla mail?
If not for that bug, I would probably switch to Tbird full time everywhere.

Bug filed, or rather, found. Someone else filed bug #222638 on bugzilla.mozilla.org describing the problem I'm seeing. I've added my comments to it.
Cool. Weird, though. For some reason I've never had this problem. Do you set thunderbird up to only show subscribed folders? I do that and haven't seen this problem. Of course, I only have about 1 level deep, so that might be why.
