Which version of GNOME are you using?


2.2, the version that comes with Red Hat 9. It looks like Gnome was enhanced to have this dialog box added by default about 18 months ago. I think that gconf is supposed to be able to turn if off but that' not working :-(

FWIW, it looks like the Known Applications are coming from /usr/share/applications and the other .desktop files. Moving/removing these files seems to have resolved our difficulties.
