Did you check RAM availability when the system was sluggish? If it was full (maybe a program leaking memory), then the system was using the disk (which is 10-100 times slower) as a complement.
It makes no sense: the software behind the "autoremoved" packages was not
running and "autoclean" (or even "clean") only erases .deb files (nothing
that is executed).
