That's usually implemented through the Sender and From headers. Trojita can't do that (yet), but it will be trivial to add.

No, I don't think that moving messages into other mailboxes is what I
mean. I am talking about saving the 'message file' into a folder on
the filesystem or into a document management system (DMS). In many
businesses it is normal to file messages just like other documents
into files. It needs to be a system in which all the documents
belonging to a specific project/patient/case are stored/archived.

If you settle on xTuple's PostBooks, you might be interested in their e-mail integration which is built on top of Trojita [1]. Just a shameless plug :).
