If Trojita is already running at the time Kontact launches, there isn't much that you could do. I certainly do not expect to have the existing window "merged" into Kontact, and I'll be happy with an error message saying "Trojita is running, cannot show mails within Kontact", which can easily be added later on when the DBUS communication is working well.
