The puzzle at the end of the episode (with the messages from Homer) was that 
day's New York Times magazine crossword, which ran yesterday in whichever 
newspapers take it in syndication. The final tournament puzzle (the one seeded 
with Q's) doesn't exist outside of the show. Merl made the grid per the 
specifications of the script, but as far as I know, he didn't write clues for 
it. I'll confirm this with him sometime.

The other puzzles glimpsed in the show were from the archives of the New York 
Times. One of them was by Kevan Choset (PLAYITAGAINSAM, 4/25/06) and one by 
Tyler Hinman (solved by Ilsa, 3/3/06). I think there was also a Bob Peoples 
puzzle from 3/4/06, but I can't confirm it, having deleted the show already. If 
anyone has screen caps of the puzzles used, I can supply additional 
information.
