The first thing I noticed (and I can't remember the last time I watched Leno -- the Hugh Grant show, maybe?) is that Jay is -reading- the cue cards. Not that Dave doesn't refer to them when doing the monologue, but his delivery is far smoother and more spontaneous, whereas Jay seemed to just be reading whatever they put in front of him without it really registering. That surprised me, given Leno's stand-up experience; though maybe it's that Leno has so much memorized material he just can't afford to put anything else in his brain. The other thing is the different approaches the shows would have taken. Obama with Jay was there to entertain and inform; with Dave, it would have been more substantive and serious. I think in this case, though, Obama served himself by connecting with the audience more than he probably would have in the Ed and showing his lighter side.
