There is much discussion of this over on Sepinwall's Hitfix post. I mentioned a while back that I actually caught up on the entire series of 30 Rock over the summer. My take was this: Sepinwall was right that, inevitably, Paula and Pete have undoubtedly done far, far worse, and the series has noted this over time. But the key was that you had to *know* this for that joke to not hit the nerve it hit. I didn't take the joke the way other people took it, but I had to be reminded of the Paula/Pete connection, and I just watched the last three seasons in the past month and a half. Without a resource to quickly see when the last time the show reminded us of that fact, I completely get the fact that people were very uncomfortable with the joke.
This probably sounds insane, but had they done some sort of Paula/Pete/outrageously kinky comment in this episode, then used this joke in the next one, it may have been slightly muted, because it would've been fresh in their minds.
