I don't remember individual episodes of the late 80s Mission Impossible series, but I do know Greg Morris had a guest part in one episode as Barney Collier. Greg's son Phil (who most probably remember as Jackie Childs from Seinfeld) was a regular on the show and played Barney's son.
But since Greg was a regular on the 60s version, this doesn't quite count. Today's L.A. Times story about this event says, "Producers say it may be the first time in television history that a guest performer has played the same role on separate versions of the same show." I came up with the counter-example of Bill(y) Mumy and Cloris Leachman, who played the same characters in episodes of both the original "Twilight Zone" and the most recent revival (namely, Anthony "Wish Them into the Cornfield" Fremont and his mother).
