I'm having the same problem. This doesn't make much sense. It also seems to still count deleted tweets, which seems like lousy behavior. I assume they do this cut down on query paramters and thus server overload, but it still stinks, especially since there is no user- available programatic way to detect that this happening and thus compensating for it.
