Hi.  I have alot of experience with SMILE and Hugin. I recommend that you
download SMILE and at least take a look at it before you spend money on
Hugin or Netica. SMILE is a nice package if you want to operate in the space
of DAGs (ie, Bayesian networks).  If you want perform operations on the
joint-tree then Hugin is better than SMILE. I'm not sure how Netica fits in.
Also I like the documentation of SMILE alot better than Hugin, although
Hugin customer support (and SMILE's) are very quick to respond to emails
about their products.  

In terms of optimizations, I have not noticed a difference in the two
packages, but I haven't done an explicit comparison.

If you are using Windows, SMILE's GUI is much much nicer than Hugin's (which
IMHO is very frustrating).  I realize that you don't care much about the
GUI, but for inspection of you networks it will come in handy.

think they are planning a new release in a few weeks.

Also, Intel is planning the release of an open-source library for operating
on probabilistic networks.  As far as I know, it is going to be released
around the time of the NIPS conference.  It obviously has the advantage of
being open-source, and (again if you use Intel architecture) it is
supposedly will be optimized for Intel architecture.
