I tested the commands with Hardy-Live CD and lpr -P <printer> <PDF file>
with the PDF generated by ps2pdf13 /usr/share/system-config-printer/testpage-a4.ps led to the same wrong positioning I experienced only in Intrepid before! Hope this result helps in finding the problem. Concerning Serge van Ginderachter's comments I have to add, that Firefox does not print correct for me under Intrepid, though it does not cut the page at the top.
