The manager is just a graphical tool to see what the client is doing. Closing 
the manager isn't supposed to stop the projects. If you want to stop boinc, try 
:
sudo /etc/init.d/boinc-client 
 * Usage: /etc/init.d/boinc-client 
{start|stop|restart|force-reload|status|schedule}
boinc-client run as a deamon, so you can mange it so.
