I'm having a similar problem after installing Edgy on my laptop (Compaq v2000). While troubleshooting my problem (noticed it first when I couldn't Ctrl + Alt + Left/Right to change desktops), I noticed that when assigning shortcuts with the right Alt key, it shows up as Mod5. Prior to Ubuntu, this laptop ran Gentoo for about a year without running into this sort of problem.
