I was unable to confirm that a hang is caused by the scan disk feature using a fresh install of Jaunty in VirtualBox. When the disk scan ran it indicated that it was running and gave an option to escape the scan.
Has the hang happened again or only the one time? If it does happen again, once Ubuntu loads post the output of 'cat dmesg'. As for moving the disk scan to shutdown, you could create another report dealing with this and have it triaged as 'Wishlist'.
