Well, I have cairo-dock running GL version and VLC works flawlessly... If it is a fresh install, you should update it. A few weeks ago, after a update VLC stopped working, but next day it got working again. You can also try switching the video output in configurations as a workaround. It worked for me while I waited for the next update.
