Given that you have a customized /etc/pam.d/common-auth, this upgrade would not have removed any references to LDAP from /etc/pam.d/.
Your permissions on both /sbin/unix_chkpwd and /etc/shadow are correct (they match the Ubuntu defaults, which work with gnome-screensaver). That's the usual cause of this error. But if you were relying on unix_chkpwd to be able to access the LDAP directory using root privileges, that would be another possible explanation.
