Nastrafireblaze, Is this problem reproducible if you reboot rom Windows back into Windows, without booting first into Ubuntu?
If so, then given that grub2 shouldn't be writing to the filesystem (as Colin mentions), it would seem to be a problem with Windows itself rather than the interaction between Windows and Ubuntu.
