I ran a couple of tests today. I found out that if I disabled my secondary crypt disks, the services come up at boot. I tried 2 or 3 times, and its worked each time now.
This leads me to believe the issue is with the LUKS password entry and the somehow the init system is getting stuck if the luks password for non-root partitions is either incorrect or not entered. For now I took the extra partitions out of the /etc/crypttab, /etc/fstab and re-ran update-initramfs.
