Sorry, I posted the last comment by mistake.
I've experienced this problem with both 9.04 and 9.10, and have had the
SKIM system tray icon and the Skype icon as the main culprits, however I
think the Skype icon issue was under 9.04 and KDE 3 with Compiz.
AFAIK, this only occurs at random as on most occasions that I log in,
the SKIM icon is in the system tray.

I'm not sure what I else I can tell you to make this post more useful,
but I'm happy to follow any instructions to try and solve this bug.
