I hate jumping the gun on things like this, but I've been playing with
this for the past day and noticed that if I use the following options
the inputs keeps working.  This is with Alsa 1.0.20, I need to try it
with the 1.0.22.1 version later.  For anyone having the problem with
their mic or line-in not capturing please try this:

options snd-hda-intel power_save=0 power_save_controller=N
position_fix=1 enable=yes

I think the real key here is the position_fix=1 option.  Disabling the
power save by itself didn't help me, but my system is a desktop so I'm
doing it here anyway.  A good way to test if your inputs are still
capturing is to select the mic or line-in from the pulseaudio input
selector, then open up a pulseaudio recording volume level meter.
