I agree with you that changing the buttons is not great usability (I try to follow the HIG too). However, the way it is now is that I got confused more than once! After an installation got through, the apply button should either not be there or get disabled. And also, the "ok" button must not carry the same usage as the "apply" button does after you have checked some apps for de/installation. Because then you have two buttons that do the same thing.
