In the mean time I have switched to Ubuntu Karmic (9.10). I don't have this particular problem om Karmic.
I'm willing to run apport to gather the extra information if you'd like me to, but given that I've upgraded to Karmic, I assume it's not useful anymore. FWIW: I still suspect ext4 was the problem then, since I've also tried another distribution that had the same problem and it went away when I changed the file system.
