What sort of mouse is it? A wired mouse or a wireless mouse? Sometimes a wireless mouse can put itself to sleep to conserve battery if you don't use it for a minute. This can cause the mouse to seem to 'lag'. However since you said that it happens on windows, it's unlikely to be that.
Another potential cause is if your computer is busy and doing things, then it might appear to lag. This usually happens if the computer starts to swap. You could display a system monitor in the panel, and see if the CPU, memory or disk spikes when you get the slugish mouse. That might tell you if this is the cause of the problem.
