Ok, all solved.
It wasn't a bug but rather encryptfs doing automatic unmount of my home dir :)
Basically as soon as I logged out with my user my encrypted home dir got
unmounted, leaving lots of files unreachable but the processes were still
running.
Perhaps this could be written more clearly when encrypting your home dir when
installing ubuntu?
I didn't actually expect the home dir to be unmounted, even if its a good
feature though.
I'm not very familiar with ubuntu.
For the record, I solved my problem by running: rm ~/.ecryptfs/auto-umount
This will keep my home dir mounted even after logout.
