Wow, I didn't know it was possible to burn symlinks, but there it is: there needs to be an -f option to genisoimage or you get a symlink (or nothing) instead of the file. I did a test with brasero and I got the file rather than the link.
Take a look in the gconf-editor, under apps/brasero/filter. All three items in there are ticked for me, it looks like the last one 'replace_sym' can cause your problem if unticked.
