Thanks for the response, Jerome! Your first guess was right, it seems the files have changed in an identical way. With the fastcheck false flag unison got this right and is working now as expected again.
However I can not confirm the others. File system on both partitions is ext4, no vfat involved. Also no ID tagger or other program is accessing any of the file, otherwise I would have seen it in lsof, right? Since unison is able to handle this in a newer version I'd call this issue done.
