The initial problem was permissions, before rectifying the permission
issue there were no devices in PulseAudio and System->Preferences->Sound
etc.
Restoring the permissions enabled the devices and I was able to see the
Vu meters move. I continued to wonder why I could not hear sound from
the speakers.
I remember posting above that I did not reconnect the headphone/front
panel connector when I switched the chassis for the motherboard. I
decided to research the ac97 pin out on the mother board.
I discovered that the sound is output from the connector on the
motherboard and the sound is input on the same connector. You must
jumper pins 5 and 6 as well as 9 and 10, I believe those were the
correct pins.
The ac97 connector to the front panel does this when the headphones are
not connected. When the headphones are plugged in the signal is not
reinput into the connector, thus the rear audio output has no sound,
same outcome when the connector is not plugged in.
So plugging in the ac97 connector to the front panel restored sound, as
well as jumping the pins without the connector plugged in.
This behavior is not consistent on all motherboards, (apparently there
are inconsistencies in the ac97 standards over the years. I have built
many pc's and have never run across this issue before, in fact my
primary desktop system does not have the ac97 port connected, it still
functions correctly however.
Initially I marched down to the basement with a flashlight, a
multimeter, and the ac97 pinout to begin troubleshooting the system, but
the solution was far simpler.
