This bug does not happened when icon is changed during creating .desktop file. This happen when icon is changed by properties in nautilus (right click -> properties). So that this is not probably problem of unity. In the .desktop file are two different address of icon. On the desktop is shown icon after edit in properties but in unity is shown icon which was selected during creating .desktop file.
