Oops, looks like I talked too quickly about the alignments: when both
screens are top-alligned, indicators-apps seem to work aliright, with no
need to scroll to view the entire menu.

I just tried something else, to verify when this problem occurs:

The laptop screen being the primary screen (the one in which Unity
displays its Launcher and GlobalMenu bar), and the desktop screen being
the secondary screen. Both screens are bottom-aligned.

I went to gnome-display-properties and played a bit with both screens' 
resolution. And I noticed this:
  - When both screen have the same number of pixels in height (i.e., 1366x768 
and 1024x768), indicators-apps display correctly, no need to scroll;
  - When the primary screen has an higher number of pixels in height (i.e., 
1366x768 and 1152x720), indicators-apps also display correctly, no need to 
scroll;
  - But when the secondary screen has an higher number of pixels in height 
(i.e., 1366x768 and 1680x1050), the previously described problem occurs.

Based on what I observed, the issue occurs when there is a "blank unused
space" on top of the smaller screen.
