There have been a few fixes around migration-assistant's handling of mounts since beta 1. Can you please try with tomorrow's daily-live CD (http://cdimage.ubuntu.com/daily-live) and let me know if that works any better for you? Do make sure that the version of ubiquity is newer than 2.6.6 (`ubiquity --version` in a terminal window).
