Dear Harold, we will soon upload samtools 0.1.16-1 to Debian, which will transiently distribute sam.h in /usr/include. We will later move it and all the other headers to /usr/include/samtools. (It is not possible to go directly for /usr/include/samtools as we need to take care of not touching libbio-samtools-perl during the transition to Perl 5.12 that currently takes place in Debian.)
In addition, we are preparing a package for Cufflinks.
