I've been having this (or similar) problem since installing 11.04. I'm
not using Unity, I'm using the standard gnome UI.
My icons for Skype and the HP print driver are single pixel white dots
centered vertically at the left edge of the notification area, and I can
get them to respond if I carefully click on the pixel.
Restarting the panel will sometimes bring them back. Sometimes it takes
several restarts, and sometimes only one icon will come back.
I am using dual monitors, if that matters. But transparency of the
panels has no effect, unlike another report in bug #755234.
