Puddletag's not appearing in the launcher has been fixed in more recent
versions of Unity 2D. You can install them using the daily PPA:
https://launchpad.net/~unity-2d-team/+archive/unity-2d-daily
As for Cross over Linux applications, it might be worth looking at bug #702452
Do you think you could try with the latest version of Unity 2D from the PPA and
report back here? It would be great also to see how it behaves in Ubuntu
