This is interesting... I was using a similar setup in Natty, but with the laptop screen set to be above the secondary one (because of issue with secondary one). I did notice some strange window placement behavior (not exactly what you're describing), but I enabled the window placement plugin for Compiz and it seemed to get better. I'm running Oneiric now and I haven't noticed this happen, either.
