I can confirm this behavior in my fully up to date oneric and it is
very, very inconvenient for any kind of multitasking.  I did not notice
this issue until updates on October 18, 2011.

I've been playing with it a bit and have noticed it does not occur in all apps 
for me, but it does seem to occur in most...
To test, I open two windows, minimize one, then activate spread.
On my system nautilus displays correct behavior; both windows (even the 
minimized one) show up in the spread and are clickable.
On the other hand, both Pidgin and Firefox are not handled correctly.  In 
Firefox the minimized window will display white with decoration.  In pidgin, 
minimized windows disappear completely from the spread, but can still be 
activated by clicking where they should be.

I'm not a software developer/fixer, so I don't know at all if this is related, 
but it seems like it could be since it was in the changelog of the most recent 
updates:
Bug #863328: Launcher - If a spread contains minimised windows, when the spread 
exits, the minimised windows momentarily appear on the desktop before 
disappearing 

I'm running the stable version of the proprietary NVIDIA driver (default
from the repos).  I can provide any info that might be needed, as long
as there is a little guidance as to how to go about retrieving it. (I'm
new at bug reporting, so sorry if I'm not the most helpful).
