I can report that this happens for me, and it doesn't only happen with 'sudo synaptic' but also with 'gksu synaptic' (which one really should be using for graphical apps) and with synaptic-pkexec, which is what we should be using as it uses the wonderfully fine-grained policykit rather than the all-or-nothing sudo.
