The dock launches this command found in the .desktop file:
    $ /opt/google/chrome/google-chrome %U
and as you can see it has "Created new window in existing browser session". So 
it's a "feature" of Google Chrome (it's what the devs (not the users) want to 
have).
Don't hesitate to report this bug/suggestion to Google Chrome devs but the 
.desktop file is maybe a bit older... You can edit this launcher and remove 
"%U" in order to temporally fix this "bug": 
'/home/mcv/.config/gnome-panel/launchers/google-chrome.desktop' (or edit the 
google chrome launcher of your dock if you have it)
