I also discovered this while trying out this new mplayer fork on my HTPC
which had it's previous configuration in /etc/mplayer/mplayer.conf

I can't see why the configuration file should be in /usr/etc/mplayer
rather than /etc/mplayer. According to the hier man page /etc is the
place for configuration files that are local to the machine, while
/usr/etc is for configuration files for sharing between several
machines. Personally I think a program for playing media files locally
falls in the former category. A HTPC and a netbook would be configured
differently in hardware as well as usage - a HTPC might have fullscreen
turned on and a remote configured, while a netbook might require a
specific output method suited for the graphics card.

None of my Ubuntu running computrons even have the /usr/etc folder
present, I had to use strace to find out where the file was expected to
be - fixing this would be very helpful to people trying out this new
project. The additions are really nice, it is a shame they weren't
included in mplayer itself - making it easier to use for people
transitioning from the old mplayer would probably help greatly with
people upgrading.
