Just to throw in some perspective, . . . Windows Vista has had problems with software compatibility on 64-bit machines. Even fans of Windows (the poor souls) have complained about it. My sense is that the team (both (*)Ubuntu and upstream) have been doing a great job making progress on this front. That doesn't mean we should let up (wouldn't it be cool if wine64 ran better than Win64?), but it does suggest that there is cause for optimism.
