I think this may have been fixed in Quantal, when update-manager's windows were redone a bit. Since version 0.165, at least, I haven't seen this problem again.
I run update-manager very often, and I used to hit this problem often. Now it's never happened in a few weeks of heavy use. Can anyone else running the recent versions report?
