Not really sure what "BAMF" is, but different open window configurations does not seem to make a difference. The only thing that does make a difference is whether the Claws window is minimized (and hidden) or not. If it's just open but beneath other windows, it comes up fine. If it's minimized it usually comes up but *behind* other windows like Emacs windows.
