Thank you, indeed removing the local desktop file resolves the problem. It is indeed a bit problematic how Unity handles this, because there is no feedback, and the local desktop file was created I think, when I added virt-manager to the unity panel. But the file is not removed when the shortcut is removed from the panel. Meanwhile it keeps overriding the 'normal' shortcut in the unity menu.
So yes, I think this is a bug in unity, if paths to executables in packages change, since there is no way to find out what is happening, and how to resolve it from the regular Unity UI. Two possible straightfoward solutions would be to let the local desktop file not point to the executable command itself, but to the desktop file that it is refres on, this way automatically reincorperating any changes to the path. Or to remove the local desktop file when a shortcut is removed from the panel.
