If I understood your headings, I can safely reduce all of your steps to the ones I left in my quotation. I see deleted mails almost every day in my primary mailbox which is not Gmail. I just need to restart Thunderbird and everything works nicely again. No other configuration is required for this to work. Still it's cumbersome to restart applications to repair them, it might as well crash every day.
