Hi,
on an upgrade it tries to ensure that the internal DB structures are up to date.
Doing so processes the schema of all tables.

In your case I see in the log:
Repairing tables
performance_schema_o.cond_instances
Error    : Table 'performance_schema_o.cond_instances' doesn't exist
status   : Operation failed

That said does your setup do anything special to these usually internal
tables?

Also I'm not sure, but around that there was a bug in the past related
to lower/upper case table names
(https://bugs.mysql.com/bug.php?id=57609) but that should be all fixed
in the mysql 5.7 that you are running.
