Looking at system logs there are traces of disk errors :

I’d be tempted to say it’s a hardware / filesystem issue and not a
problem in desktop-base.
I’m closing it for now, but feel free to reopen if you can reproduce this bug.
In this case additional logs like the contents of /var/log/apt/term.log would
be welcome.
